B-DNA's BI --> BII conformer substate dynamics is coupled with water migration
Article Abstract:
The EcoRI DNA dodecamer d(CGCGAATTCGCG)2 structure has been studied using sophisticated molecular dynamics simulations. The dodecamer contains six central base pairs which are used as the recognition site for the EcoRI endonuclease. It was the first oligonucleotide duplex discovered in the B-form of DNA. Results reveal that 15 of the 22 base steps exhibit BI-BII transitions but the average occupation of the BII state is only 10%. The BI to BII transition is a result of the destacking processes of adjacent base pairs and is associated with the migration of water from ionic phosphate to the sugar oxygen.

Article Abstract:
A study is conducted to investigate the nonoriented hydrated films of the sodium salt of the d(CGCGAATTCGCG)(sub 2) dodecamer, with Gamma = 20, 14, 8 and 6 with the help of a Fourier transform infrared spectroscopy. The conclusion sates that an enhanced B(sub II) substate could be an intermediate in the transition of canonical B- to A-DNA.

The B(sub II) substate of the biologically active B-DNA family is characterized by different phosphate backbone geometry. The transition mechanism is examined and the sequenc4 dependence of these interconversion processes in the form of pyrimidine-purine interconversion dominance is demonstrated.
